I have my system running on an assumption of every flight being flown at 3000ft. As a consequence, I presume, the winds aloft are also for 3000ft.

Now I'm struggling to find the right button(s) to press and set it at 1000ft.

What I think you do is as follows.

Plan a route on PC.

Bring up the weather window.

Move the height and time sliders and you will see wind speed & direction change as you slide.

By default it'll reflect whatever you've set as the cruise altitude for your flight.

Ok, beginning to make sense of it.

I set up a route and then open the virtual radar and change cruise levels to my requirements and 'save'

Then the winds aloft are given for my selected altitude enroute.

What I'm wondering is whether the initial 3000ft is a system default or, something I've set up in the dim and distant past? If it's me, I'd like to set the default at 2000ft.

It's a system default for a new route.

The wind arrows shown on the main map are for one altitude only, so they won't change if you just change the level for one leg of your route. If you set the "main" level for your route (in the Flight Details window) that will update the level for which the wind arrows display data.
