My gut feeling is that you have two copies of SkyDemon on your device - one installed via ActiveSync and the other on the SD card.
When you are syncing, it's syncing the 'wrong' copy. It's going to be an ongoing bind so I would suggest fixing it properly.
Remove the SD card from your device and connect via ActiveSync. Browse your device and get rid of any trace that you can find of SkyDemon.
Put your SD card back in and do a sync and all should be well.
