I had the same problem with GNS2000 and Ipad Mini. Firstly is your GNS2000 at the latest software issue? Mine had to be returned to place of purchase for an update, only possible In Store (AFE in my case). If so, try this:
Turn off wifi and bluetooth on Ipad.
Turn off Ipad
Turn off GNS
Turn both Ipad and GNS back on and pair over bluetooth. (DONT turn on wifi)
Go test.
It worked for me. Allegedly the Apple stuff takes preferences to certain connections and so it wrongly assumes the wifi connection is better over a highly accurate GNS reciever! This presents the issues your having.
