I am struggling to see where to insert total fuel capacity when I set up my aircraft properties, I then end up with the right hand column in red telling me I do not have enough fuel for the planned flight.

When editing your aircraft profile, select the Weight and balance Tab. Select fuel the Edit. A pop up window opens and in that window you can define the moment arm and capacity.
The fuel for any individual flight can be adjusted in the W&B window. Double click on the fuel value to edit it.
